Currently, pdf and other output is saved in the root folder. Instead, create an output folder and store any output there.

Not a good idea. The output folder should contain simulation results, and it is safe to delete its contents because they can be recreated. data is for configuration data=input, the output folder for results. If you have long running simulations you want to create a folder with the timestamp as name in the output folder for all results of a single run.
