This issue is related to refine the NDR usage.
- currently, NDR = 1 might include the low confidence transcripts
- check the difference between NDR = 0.999 and NDR = 1
- refine the NDR that filtering will only be applied to non low confidence and non subset transcript.
- include the low confidence confidence and subet transcript can be another 2 parameters.
